The 60-year-old took over at the MKM Stadium at the start of the 2025 campaign and helped the club to a seventh-placed finish, their highest finish since 2020.
Hull have already started the process of hiring a new coach from the 2027 season onwards.
A club statement read: "The board would like to place on record its sincere thanks for John's contribution during his time with the club.
"John will continue to lead the first-team squad for the remainder of the current campaign, and has the support of the full club as we work together to finish the season as strongly as possible."
Manly are currently without a head coach after the sacking of Anthony Seibold last week.
Interim mentor Kieran Foran began his reign with an impressive 52-18 win over the Dolphins, but Matt Ballin is said to be the favourite at this stage to land the top job on the Northern Beaches.
Coach Shane Flanagan is also under pressure at NRL bottom-club St George Illawarra with the winless Dragons off to a disastrous start to the season.
Cartwright has plenty of coaching experience and was head coach of the Gold Coast Titans, and assistant coach at the Brisbane Broncos, Penrith Panthers and Sydney Roosters.
